Master Text, Connectors & Layers in Inkscape — For Scientists Building Complex Diagrams

You’ve drawn shapes in Inkscape. Now you’re staring at a half-finished diagram with 15 unlabeled elements, misaligned boxes, and connectors that break when you move things. You need a system to organize this chaos—and you need it fast.

That’s what this tutorial solves.

What This Is

This is Part 2 of the Inkscape for Scientists series. (If you haven’t read Part 1 yet, start there—it covers the basics of drawing shapes and working with fills and strokes.)

In this tutorial, you’ll learn the core organizational and diagramming tools in Inkscape: adding and formatting text, using connectors that stay attached to objects when you move them, grouping elements into layers, aligning multiple shapes with precision, and drawing arrows with style. By the end, you’ll have a repeatable workflow for building publication-ready scientific diagrams without the frustration.

Prerequisites

  • Inkscape version: 1.0 or later (tested on 1.2+)
  • What you need: A basic Inkscape file with 2–3 simple shapes already drawn (from Part 1), or create new ones as you follow along
  • Optional: A reference diagram from a paper you want to recreate (for motivation)

No plugins or extensions required—all features are built in.

Setup

Open Inkscape and verify these panels are visible:

  • Text tool — press T to access
  • Connector tool — icon looks like two boxes with a line between them
  • Layers panel — press Shift+Ctrl+L (or go to Object → Layers)
  • Align and Distribute panel — press Shift+Ctrl+A (or go to Object → Align and Distribute)

If any panel is missing, use the Windows menu to enable it.

Adding and Formatting Text

Step 1: Select the Text tool

Press T or click the “A” icon in the left toolbar.

Step 2: Click on the canvas and type

Click anywhere and type your label (e.g., “Input Layer,” “Encoder,” or “Figure 1”). The text will inherit stroke and fill colors from your last object—usually both, which looks messy.

Step 3: Remove the stroke

  • Select the text
  • Open Object → Fill and Stroke (or use the right panel)
  • Click the Stroke paint tab
  • Click the X button to set stroke to “none”

Your text is now clean—solid color, no outline.

Step 4: Adjust font size and style

With the text selected, use the toolbar at the top to change:

  • Font family — choose sans-serif (Helvetica, Arial) for scientific figures
  • Font size — 12–16 pt usually works well for labels
  • Bold / Italic — toggle as needed

Done. Your label is ready to integrate into the diagram.

Duplicating Objects Efficiently

When you need the same shape multiple times (repeating layers in a neural network, data points in a flowchart), use duplication.

Quick single copy: Select the object and press Ctrl+D

Multiple copies at once:

  • Select the object
  • Click the Spray tool in the left toolbar (spray can icon)
  • Click and drag on the canvas to spray copies
  • Hold Space and click repeatedly for more control

Each copy is independent—resize, recolor, or move them individually.

Connecting Objects with the Connector Tool

Unlike the Pen tool, the Connector tool creates smart connections that move with your objects. This is essential for diagrams you might rearrange later.

Step 1: Select the Connector tool

Click the connector tool in the left toolbar (two boxes with a line), or press O.

Step 2: Enable snapping

Press % or go to View → Snap. This makes it much easier to attach connectors to the correct points on your objects.

Step 3: Draw a connector

  • Click on the edge or center of the first object
  • A small cross or label will appear at connection points (e.g., “center,” “top”)
  • Click the cross to anchor the connector start
  • Move your cursor to the second object
  • Click its connection point to complete the connector

The connector now moves with the objects. Relocate your rectangle, and the connector follows automatically.

Step 4: Style the connector (optional)

  • Select the connector line
  • Open Object → Fill and Stroke → Stroke paint and choose a color
  • Click the Stroke style tab and adjust width, dash pattern, or add arrow markers

Result: A flexible diagram where connections persist no matter how you rearrange elements.

Drawing Arrows and Adding Markers

Arrows show direction and flow—input → output, process A → process B.

Step 1: Draw a line

Use the Pen tool (B) or Connector tool (O) to create a line between two points or objects.

Step 2: Select the line and open Stroke Style

  • Click the line
  • Go to Object → Fill and Stroke and click the Stroke style tab

Step 3: Customize the line

  • Width: Increase the number (e.g., 2 pt, 3 pt) to make it thicker
  • Dash pattern: Choose solid, dashed, or dotted
  • Markers: Under the “Markers” section, you’ll see three dropdowns:
    • First: Adds a marker at the line start
    • Second: Adds a marker at the line end (use this for arrowheads)
    • Third: Adds a marker at the middle (rarely used)

Select an arrow style from the dropdown (e.g., “Simple arrow” or “Triangle”).

Step 4: Preview and adjust

Click elsewhere to deselect and see the final arrow. Tweak the marker style or line width if needed.

Result: Professional arrows that clearly show direction in your diagram.

Organizing with Layers

When your diagram grows to 20, 50, or 100 objects, layers become essential. They let you show/hide, lock, and organize elements by function.

Step 1: Open the Layers panel

Press Shift+Ctrl+L or go to Object → Layers.

Step 2: Create a new layer

Click the + button at the bottom. A new layer appears (e.g., “Layer 1”).

Step 3: Rename the layer

Double-click the layer name and type a descriptive name:

  • “Background”
  • “Connectors”
  • “Labels”
  • “Encoder”
  • “Input Data”

Clear names make it easy to find elements later.

Step 4: Move objects to layers

  • Select an object on the canvas
  • In the Layers panel, drag the object’s entry to a different layer

Step 5: Lock and hide layers

  • Click the eye icon next to a layer to hide it (focus on one section while editing another)
  • Click the lock icon to prevent accidental edits

Result: A structured diagram where you can show/hide and organize elements by function—much easier to manage than a flat canvas.

Aligning and Distributing Elements

Misaligned boxes look unprofessional. Alignment tools ensure your diagram looks polished and intentional.

Step 1: Select multiple objects

  • Click one object
  • Hold Shift and click additional objects
  • Or drag a selection box around all objects you want to align

Step 2: Open the Align and Distribute panel

Press Shift+Ctrl+A or go to Object → Align and Distribute.

Step 3: Choose an alignment option

The panel shows buttons for:

  • Align left, center, right — horizontal alignment
  • Align top, middle, bottom — vertical alignment
  • Distribute equally — space objects evenly

For example:

  • Line up boxes in a row: click Align centers horizontally
  • Stack boxes vertically: click Align centers vertically
  • Space boxes evenly: click Distribute equally horizontally or vertically

Step 4: Check the reference

At the top of the Align panel, check “Relative to”:

  • Last selected — aligns all objects to the position of the last object you clicked (safest for most diagrams)
  • First selected — aligns all objects to the first object you clicked
  • Page — aligns all objects relative to the page center

Step 5: Click and verify

Click the alignment button. Your objects snap into place. If the result isn’t right, undo (Ctrl+Z) and try a different reference or alignment option.

Result: A polished, professional-looking diagram with perfectly aligned elements.

Common Issues & Fixes

Text appears with a thick stroke and is hard to read

→ Select the text, go to Fill and Stroke → Stroke paint, and click X to remove the stroke.

Connector doesn’t move with the object

→ You may have used the Pen tool instead of the Connector tool. Delete the line and redraw it using Connector tool (O) with snapping enabled.

Arrow markers don’t appear

→ Make sure the line has a stroke (not just a fill). Go to Fill and Stroke → Stroke paint and choose a color. Then add markers in the Stroke style tab.

Objects won’t align properly

→ Check the “Relative to” dropdown in the Align panel. If it’s set to “Page,” change it to “Last selected” and try again.

Layers panel won’t open

→ Go to Windows → Dockable Dialogs → Layers (or press Shift+Ctrl+L).
